The Port has 2 harbours

- Kilindini on the South-West side of Mombasa Island
- Old Port on the East-West side of Mombasa Island which is entered between Ras Serani and Mackenzie Point about 0.8 km NE.

Approach
Entrance channel to Old Port has a minimum depth of 11.6 m.
Entrance from the sea to Kilindini Harbour is by approach channel 7 nautical miles long, 300m wide, now being increased to minus 15m, on a transit 301° (Ras Serani leads), thence directly to the harbor between Ras Mwa Kisenge on the mainland South and Ras Mzimili on the South of Mombasa Island about 0.6 km SW of Ras Serani lighthouse.

Berthing
Easy access, operational 24 hrs a day.
 - Water depth of the inner channel: - 13.72 m.
 - Width of the channel: 300 m.

Restrictions : Max. draught: 15 m (subject to tide permitting) Max. Loa: 295.0 m
Draught is calculated basis level 0. Fresh water density : 1.025 (rainy season : 1.023) . ISPS : Level 1 
Weather : NE monsoons from December to March. Southwest monsoons from April to October.
